Synopsis

In the year 220X, the world has advanced toward radio-wave technology, and the world is connected through the Wave Road. Meet Subaru Hoshikawa, a fifth-grade student who lost his father in a space accident. Subaru meets an extraterrestrial radio-wave being named War-Rock, descending from a distant FM planet. War-Rock claims to know about Subaru's father, but many alien beings are after War-Rock. The two work together and merge into Rockman, a radio-wave human capable of traversing the Wave Road and battling the radio-wave viruses and FMs that threaten the Earth.

Using the power granted to him by the comet, Crown enters a museum and begins fusing with dinosaur skeletons. Geo happens to be there on a field-trip and fights back as Mega Man. However, since Omega-Xis is still incessantly polite (due to the comet), he becomes uncooperative in battle. Eventually, the comet passes Earth and the effects on the FM-ians subside, marking one more victory for Mega Man.

Confession
When Aaron uncovers the space station Kelvin vanished within, Omega-Xis finally tells the story behind his involvement with Kelvin's disappearance on that day. In order to rescue Kelvin and his teammates from an FM-ian attack, Omega-Xis transformed them all into radio waves. Omega-Xis senses Kelvin's presence on the space station, which is broadcasting a Brother Band signal through space. However, the FM-ians suddenly begin attacking Echo Ridge, and Geo rushes to the scene.

Brother Band
Working with Lyra Note, Mega Man battles the FM-ians as they attack Echo Ridge. Amidst the battle, the Andromeda Key is broken, and all of the gathered minus energy is lost. Then, the FM-ians' king sends a signal to his soldiers telling them to withdraw from their attacks on Earth. Aaron suspects that Kelvin used Brother Band to convince the FM Planet that Earth is not hostile. However, Pat is not content with withdrawing from Earth, so as Gemini Spark, he murders Taurus one night and harnesses his body as energy for a new Andromeda Key.

FM King Cepheus
The Satellite Administrators sacrifice themselves in order to destroy Andromeda. However, Gemini Spark White murders his other half to harness his minus energy and revive Andromeda once more, but Omega-Xis is able to crush the key before the Earth is erased. Afterwards, the FM-ians' king Cepheus descends onto Earth to take responsibility for his wrongful attacks on Earth, defeating Gemini White Spark personally. He also grants Geo the chance to speak with his father, although his father is not yet ready to return home. Pat's body is also discovered, with no memories of meeting Gemini and after. With the war against the FM-ians over, life is a lot brighter for Geo and his friends.

Hyde's Scheme

After cruelly taunting Geo with his mother's life, Dark Phantom scores a decisive victory against him and Lyra Note, but before he can finish them off a revived Yeti Blizzard intervenes. The two decide to rush the greatly weakened Mega Man, but he is saved by an unlikely savior: Hollow.

After Copper destroys it with his signal jammer, Geo finally manages to harm Hollow, but Vega uses the two OOParts in her possession to heal him. With the three artifacts in such close proximity, a portal to Mu appears in the sky.

Mega Man is pulled into the portal to Mu, and is followed by Hollow, Lyra Note, as well as Yeti Blizzard and Dark Phantom, Vega, and Copper. Hollow finally overwhelms Geo and pulls the Sword of Zerker out of Omega-Xis and presents it to Vega, who has by now convinced Dark Phantom and Yeti Blizzard to help her in exchange for immortality. Geo is joined by Sonia and the two discover and awaken a comatose Solo (Rogue's human identity), who weakly explains how he is the last inhabitant of Mu and protects the seal on Le Mu. Though greatly weakened, he transforms into his wave form and goes off to confront Vega.

The Duel of the Continent Mu
Vega revives Le Mu using the OOParts while Lyra Note confronts Dark Phantom and Yeti Blizzard. Rogue takes on Hollow and holds him off for a while. Geo sees that Omega-Xis is being smothered in a pool of dangerous substance. He then jumps down to save him and rises back up in his EM form. Copper shouts out to Mega Man to grab the OOParts before Le Mu comes to life. He grabs them all and Mega Man transforms into the ultimate amalgamation of all three OOParts: Tribe King. Using this new power, Mega Man destroys Hollow, but Vega escapes arrest. As everyone escapes Mu, Rogue appears and uses what's left of his energy, with the help of Tribe King Mega Man, to seal Le Mu and close the portal to Mu with Vega still inside. With disaster averted, life goes back to normal for Geo and his friends.
